慶良間諸島では、1961（昭和36）年に遺跡の所在が報告されて以来、1970～1980年代にかけて沖縄最古の爪形文土器が確認された船越原遺跡、縄文後期（貝塚前４期）の竪穴住居址などが確認された古座間味貝塚、弥生並行期（貝塚後期前半）の良好な土器群が出土した阿波連浦貝塚など、沖縄考古学にとって重要な発見がなされ、遺跡の保護・周知が行われた。しかし、人口が2000人も満たない本諸島で大規模な開発もほとんどなかったことから、これらの遺跡調査は実施されなかった。　そのような中で、2000年代に入って砂丘上に位置する船越原遺跡の包含層が露頭し、爪形文土器が散布し自然崩壊の危機にあることが確認された。そこで、船越原遺跡の保護を含めた慶良間諸島における遺跡分布調査が必要であると判断し、沖縄県教育庁文化財課の指導の下、沖縄県立埋蔵文化財センターが実施することになった。　慶良間諸島における分布調査では、久場島と神山島以外の各島で踏査を行い、渡嘉敷島・儀志布島・前島・神山島・座間味島・屋嘉比島・安室島・嘉比島・安慶名敷島・阿嘉島・慶留間島の11か所、合計83遺跡を数えることが判明した。特に、貝塚後期の遺跡が多く分布していることが確認された。また、近世～近代の遺跡が53か所見られ、今後は試掘などのさらなる調査、両村や関係者などと調整の上で、周知の埋蔵文化財包蔵地としての取扱いを検討することになる。　船越原遺跡では、爪形文土器包含層がまだ残存していることを確認し、本層前後で緑色千枚岩や砂岩の礫集中地も検出し、石材供給地としての位置づけが再度確認できた。阿波連浦貝塚では、既往調査の層序を確認し、丘陵奥の西側に包含層が十分に残されていることが明らかにできた。両遺跡の自然崩壊の可能性が露頭している部分を、環境にも配慮したドレーンシート工法を用いて埋戻し、現状の保護を行った。
